I am trying to use the IEEEtran for my document. I have used it in the past, but now I have a new system and have to install all the programs again. I downloaded IEEEtran.zip from a recommended source, and I copied the contents into /MikTek/tex/IEEEtran. But on using {IEEEtran} next to \documentclass, the system reports errors such as :

Command Line:   bibtex.exe "paper"

I should get a pdf file. For non-IEEEtran usage documents, it works fine

Something is going wrong during the automatic package installation process of MiKTeX. Try to install the class first by the MiKTeX Package Manager and then try to compile anew. Some things in the error report like the execution of BibTeX are quite confusing though. –  Thorsten Donig Aug 2 '13 at 8:25

You should not modify the MikTeX folder by yourself. Remove your modifications and install the package either via settings (admin) or on-the-fly. You don't need to call the packages more than once (amsmath is called 3 times). –  percusse Aug 2 '13 at 9:21
