I would like to write one continuous tex file for my entire flowchart, and let it automatically place itself on the right pages. Is there a way to do that? Currently I have to write a separate tex file for each page. It is too tiresome!

Welcome to TeX.SX! What do you mean by 'the right pages'? You can't have page breaks within a tikzpicture, if that's what you're after. – Torbjørn T. Jul 1 '14 at 17:09
Can you explain more clearly what you want as it is not at all clear to me. Giving a MWE for what you currently have would probably help. – Andrew Jul 1 '14 at 17:21
Welcome to TeX.SX! As Andrew said, please help us to help you and add a minimal working example (MWE) that illustrates your problem. It will be much easier for us to reproduce your situation and find out what the issue is when we see compilable code, starting with \documentclass{...} and ending with \end{document}. – cfr Jul 1 '14 at 20:33
