A while ago, I remember seeing a package which made annotations in the margin really easy. By this, I mean coloured boxes with text in the margin, and possibly arrows going to places in a block of text as well (I might have made that last one up).

Does anyone know which package I am thinking of?

Perhaps you are thinking of \marginpar macro, or marginnote package? – Peter Grill Jun 9 '12 at 16:08

Perhaps this will help you get started: How can I create a notes column in a document?, or you perhaps consider the todonotes package which is discussed in How to add todo notes? – Peter Grill Jun 9 '12 at 16:15
