The code:

\documentclass[11pt, a4paper, oneside]{Thesis} % Paper size, default font size and one-sided paper

\graphicspath{{./Pictures/}} % Specifies the directory where pictures are stored

\usepackage{natbib}
 % Use the natbib reference package - read up on this to edit the reference style; if you want text (e.g. Smith et al., 2012) for the in-text references (instead of numbers), remove 'numbers'
\hypersetup{

  urlcolor=black} % Colors hyperlinks in blue - change to black if annoying
\title{\ttitle} % Defines the thesis title - don't touch this

Please always post a complete (small) document that shows the problem, your code fragment can not be run without extra code about which you have given no information. – David Carlisle Jan 28 at 1:09
@DavidCarlisle, I hope it works, the question is updated. – Hamed Footohi Jan 28 at 1:23
I would suggest removing anything that isn't crucial, this may already help you identify the problem. I just spent 5 minutes trying to get it to compile, but there are so many packages and commands in there that don't get recognised that i had to give up – myrtille Jan 28 at 1:27

How could it possibly work for anyone else? It includes multiple files that only exist on your machine. starting with Thesis.cls and \input{./Chapters/Chapter1} etc as a consequence most of the commands in your fragment are undefined. Please make a minimal example that only loads packages/classes that are relevant and that may be run on a different machine. You haven't shown the definition of \listofsymbols{ll} so it is very hard to guess but the syntax looks very odd, is every row supposed to be in a { } group? – David Carlisle Jan 28 at 1:31

If \listofsymbols{ll} produces a tabular of two columns you must not use { <col1> & <col2> } but <col1> & <col2> (without the braces { }). Anyway, have you considered using the glossaries package? This can build lists of acronyms (among others). And: a closing quotation mark can be typeset by '' not ". – Qrrbrbirlbel Jan 28 at 1:53
