comment Extra vertical space in minimal class
@egreg I know. In my real document I am using a custom class written by someone else, but I am pretty sure I can recreate my actual problem with the minimal class. I thought it would be easier to demonstrate the issue.

comment Which package produced this plot with selectable legend text?
@jakebeal given how squished the text in the legend looks, I agree with MATLAB, PGFPlots would never look that bad.

comment input and graphicx - look for images where file is located
I think if you use the TEXINPUTS environment variable you will be fine as long as there are no duplicate tex filenames. Similarly, you can set \graphicspath once if there are no duplicate image filenames.

Are there multiple image files called baz spread across these directories? Would you be willing to rename foo/1 to be foo/foo_1?

@ChristianHupfer there are also ifluatex and ifxetex packages, although, I am not sure why you would use them over iftex.

comment Alignement with marginpar
It is just a question of what you call a margin. It looks like you want 2 (maybe 3) columns, with one of the columns really narrow and a very small margin.

comment Alignement with marginpar
This just looks like an abuse of \marginpar (it is also not clear why you are ending lines with ``). Have you thought about using a table or some other technique more suitable for doing horizontal alignment?
