comment Why does loading pgfplots after tikz break the default layers in a tikzpicture?
I encountered this error message using TeXLive 2012 (not upgraded). Switching to TeXLive 2013 and using \pgfplotsset{compat=newest} (which uses version 1.10) solved the problem.

No, unfortunately. It would have required some sort of bisection, which I just can't find time for at the moment. Aligning the tikzpictures proved to be easier by simply creating one large tikzpicture and specifying the alignment manually.

I also made it work in the MWE with a simple tikzpicture. However, the "real" figure still causes problems. I will have to do some more testing to figure out exactly what is causing the problem.

I am afraid I was a little too quick: The subfigures contain tikz figures. I get incorrect alignment for those, and the warning "Package varwidth Warning: Failed to reprocess entire contents". Is varwidth not applicable for tikz pictures somehow?

@Jake: Thanks, that works well. I see your point about hardcoding the dimensions, but I'm fine with that. Another issue that came up: x=.., y=.. is applied to my colorbar as well when I give it as an option to \begin{groupplot}. I fixed that by specifying it for each and every \nextgroupplot instead. Is there a way to "reset" x=, y= to their default, auto-calculated state?

@ChristianFeuersänger: Sorry, I didn't know this about the dvi output, so I was looking at that directly. After setting the \pgfsysdriver macro and converting the dvi to ps with dvips things look as they should. Feel free to post your comment as an answer. Thanks!

The images can be found here: png version and eps version. The png was generated by python/matplotlib, and converted to eps with imagemagick (convert fig2a.png fig2a.eps).
