@JosephWright: thank you, this was the root of the issue. Turns out I dismissed some of the evidence as insignificant, and incorrectly stated that I have not changed the system. I will create an answer now, for posterity.

Yes, it persists after I remove all the temp files. Speaking of XeLaTeX, I tried it as well, and it shows the same error.

Sorry, Maieul, and thanks for your offer, but unfortunately I'm quite busy now and can't dig up that project and try to reproduce the bug (which I've successfully worked around in a way that I actually like more :)

Initially I wanted to have commentaries for stanzas arranged as in books.google.com.au/…, for example. But since I couldn't get it to work I ended up doing it like this: scribd.com/doc/40146250/Poetic-Edda-Old-Norse-English-diglot (github.com/Manticore/poetic_edda for code).
