comment port this template to lualatex
There is no problem with that, but the main problem with lualatex is the math font handling. If I'm not mistaken this template uses Palatino, so choosing tex-gyre pagella math for this would be preferable, as indicated by @egreg.

comment port this template to lualatex
Without editing anything you should be able to compile exactly the same source with Lualatex (there might be some utf-8 problem in the titlepage though). Now I could ask you @thunder1123 a question: why do you need the features of lualatex for in the end having a result similar to the one of pdflatex?

Just to say that gnuplot is not required for plotting your stuff...

May you highlight us with the package you're referring to? Nicola Talbot has published those packages on CTAN ctan.org/author/talbot?

you should comment \usepackage{sidecap}. Is there a way to determine automatically the negsep? Because it could vary dynamically between the figures...

comment What style/font is this?
Looking at the maths I'm quite sure it has not been typeset with \LaTeX\ (check $\phi(s)$ in inline and in displaystyle modes). Btw the text font seems to be Times New Roman. Moreover it's a scan so good luck for finding any font info.

comment Cylindrical Bar Chart
An ybar plot with pgfplots would be several orders of magnitude easier to understand than this example... For graphs often less is better.

comment Grid system for slides
why isn't the slide title on the grid? Because of the bigger fontsize? Another question: is it possible to resize an image with lines height & columns width?

comment Draw graphical model with many nodes
Have a look at tikz matrix or foreach loops with positioning library. In very few lines the job can be done.

@PaulGaborit then the flexible content placement is lost if I have to use [t], [b] or [c].

@PaulGaborit put \begin{columns} \column{.5\textwidth} Hello \column{.3\textwidth} Hey \end{columns} in a frame and you'll see both columns aren't on the same line...

comment Grid system for slides
@PaulGaborit because it's a mess for alignement... I could also use grid-system but then it's not really convenient for text positioning.

The text will never be aligned on the grid. Plus it's even worst when there is an itemize inside the block of text.
