I have collected experience with TeX for quite some time and I am familiar with TeX programming. I have written pgfplots and several contributions to pgf/TikZ.

comment Scaling and trimming white space from a pgfplots picture
Good answer. Just a note for the knowledge base: \pgfplotsset{compat=1.8} or newer will always activate clip bounding box=upper bound.

comment pgfplots: Grid Lines below Filling
@mrc I see. Pgfplots comes with two presets, the one shown by percusse and axis on top which puts both grid and tick labels on top. Perhaps your is better, I do not know.

comment pstool + pgfplots + parskip conflict
I cannot reproduce the problem with latex P && dvips P.dvi -o P.ps and not with ... && ps2pdf P.ps. I used the most recent pgfplots/pgf combination and some older one (pgf 2.10 / pgfplots 1.5). Could you give more input about your versions? Furthermore, I would expect that you can substitute pgfplots by tikz in your example.

comment pgfplots - Manual file (.pdf) asks me if I want to save the changes
I have never created a non-interactive version. I could create one. Maybe something like pdf2pdf will also result in a non-interactive version. The best would be to suppress the popup altogether, but I fear there is no suitable switch :-(

comment pgfplots: How to add the origin to the axis in a robust way?
this could be a bug: I believe clip mode=individual does not apply the clip path to paths like your node...

comment How to automatically optimize the PDF output of TiKZ externalize?
That could be the case... I do not know if Acrobat applies lossy vector-to-bitmap compression. But I suppose it has more options for lossless compression that pdftex. Unfortunately, I am unaware of more levels of compression by means of latex. I only know the options to reduce the sampling density or to choose a different (simpler) marker or to prefer a surf plot with shader=interp. The postprocessing could be inserted into the externalization command, I suppose.

comment How to automatically optimize the PDF output of TiKZ externalize?
Can you tell us what you get when you write Compresslevel =\the\pdfcompresslevel Minor = \the\pdfminorversion obj level compression =\the\pdfobjcompresslevel right into your document? I believe 9, 5, 2 are the values which should result in small values. These parameters are for pdflatex, by the way.

comment matlab2tikz does not capture legend title?
I believe that sounds like a feature request (perhaps for matlab2tikz?). Note that pgfplots offers a title for the entire figure (but none for the legend).

comment Area restricted by three functions
Although explicitly stated that pgfplots 1.10 with its fillbetween library is not an option, I would like to give pointers to a related solution in order to build up the knowledge base: texwelt.de/wissen/antwort_link/4161 (in german) and tex.stackexchange.com/questions/112738/…

comment Grid dots in pgfplots
A pity :) I had hoped that this kind of pattern might actually be useful after I came up with it for a use-case around an electronic course... It is a pity that one cannot easily align pattern with the coordinate system, otherwise it would be a relatively powerful solution.
