The last parts do not really address the issue. A \parbox can also be overfull and equations spill into the margin. One should be looking at adjust the associated parameters, or as you originally suggest add line breaks, or alternatively display long material.

This isn't mdframed specific and is just a question of how one resolves overfull boxes. A good discussion is to be found at tex.ac.uk/FAQ-overfull.html . I would suggest adjusting \emergencystretch after fixing the grammar of the sentence.

Welcome to TeX - LaTeX! Just a simple file containing using the tubsbook.cls and a single \section command produces the same error. The class is trying to use titlesec together with a KOMA class, and as the warning messages say this generally not advised, they have incompatibilities. You should choose another documentclass or contact the class author.
