My timings were with aux files etc. cleaned. Lualatex is actually running slightly faster for me: user 2.4s. This is texlive on a Mac. Lualatex 2014.11.24, xelatex 2014.7.11.

For me both compilations take almost exactly the same amount of time (system 0.1s, real 2.6s)

Your sample code compiles correctly for me and produces links to the right sections. Note it was necessary run pdflatex 3 times to get the correct links.
