comment Words not affected by hyphenation algorithm
In addition to David Carlisle's comment, you can use \showhyphens to demonstrate the known hyphenation points in a given word/phrase (the output is in the log file).

comment A question on tikz/pgf externalization, standalone, and includeonly for compiling large document
Welcome to TeX.SX! Unfortunately this does not seem to answer the question, as the poster asks to use \includeonly not \include.

@Manuel Yes, those are closer to the poster's image colours. I'll leave it up to the the poster to adjust that.

comment Trying to adjust margins and csquote is not working
Can you show us what you are trying to do in your tex file. Presumably the margins are fixed to meet the university's standards and are not intended to be changed. csquotes appears to work perfectly well with this: just put \usepackage{csquotes} before \begin{document}.

comment how to install/use biblatex
The error messages are telling you that the apa style requires you to run biber instead of bibtex. Standard distributions should have biber included.

comment indexing with eledmac and eledpar
@Maïeul I wasn't expecting {} to be a final solution, just a work around in the given cases. As I mentioned the error is thrown by the xstring parsing, but could be caused by something else.

If this is just a suggestion rather than a tested solution, it should be a comment rather than an "Answer".

comment how to install TikZ/ PGF
To clarify, tikz is a package for LaTeX and most TeX distributions contain tikz as standard. MiKTeX is a common distribution to use on Windows.

comment How to attach section-title to corresponding text?
Generally article will do its best to avoid isolated headers. Ignore this problem until your document is essentially complete and then try adding some extra vertical space or a \clearpage before remaining offending headers.

comment Text color with hyperref package
This must be a viewer problem. Taking your non-minimal WE, which is incidentally missing bibliography information and custom style file, I got uneven output viewing Skim which became even after zooming and then zooming out again.
