I personally find Lyx very useful for generating complex documents (either from templates or not), and for being a mid-way compromise between WYSIWYG and WYSIWYM.

Lyx allows exporting LaTex files. I don't use MikTex but I never had any problems reading and processing the files in other tools.

I doubt if Lyx is to be blamed. Lyx has no unique reference management utilities and it uses standard LaTeX packages for dealing with references (bibtex, natbib, biblatex). You should prob. tweak the Bibtex options to solve that (unfortunately I use biblatex so I can't help).

Sorry but I have no idea how to install these on Windows. But to compile a document you need to run once pdflatex docname (or xelatex etc.) then biber docname then again pdflatex docname. I guess in TeXnicCenter you just press a button to compile it but try to see if you can add a new function that would run biber when you press a button. This is possible in kile.

I think, but not sure, that Automatic syntax highlighting of .Rnw sources makes kile highlight the LaTeX part of the document (but not the R parts) and it also doesn't detect the structure. My new workaround for the structure issue is to save the .rnw document with a .ltx instead (which kile recognizes).

I know Marek's website, but his instructions refer only to how to add the knitting command to Kiles build options and for opening and saving but that doesn't make kile read the file structure.

RNW files are the ones used by knitr to weave R code chunks into a LaTeX document.
