Having the same problem, I've investigated a bit. The call to gnuplot is in the function pgfplotgnuplot in the file tex/generic/pgf/modules/pgfmoduleplot.code.tex. The path of the corresponding files is based on \pgfplots@plot@filename in tex/generic/pgfplots/pgfplotscoordprocessing.code.tex; open questions: (1) how do we find out what -output-directory latex was run with? (2) should we make that directory gnuplot's CWD?

Thank you very much for this introduction to arrays in tikz. Unfortunately, the above code seizes to work for me if I add \usepackage[german]{babel} to the preamble (whereas, e.g., english does not cause any problems). Do you happen to know why?
