It will be a lot easier for us to help you if you make a real MWE -- put a zip file up somewhere that has an entire directory tree that shows the problem. Then tell us exactly what commands to run, and what behavior you're seeing, and what behavior you expect.

How are you running Latexmk? By default it runs on every .tex file (according to users.phys.psu.edu/~collins/software/latexmk-jcc/…)

Thanks @Steven, I didn't know that about lipsum. Unfortunately the struts don't seem to be doing it for me -- I've edited the question with a more complete example that shows how I'm using the parbox inside a list label.

True. It shows you which "Ubuntu packages" were installed, which may themselves contain many "LaTeX packages". If you want the latter, you can see the full contents of each "Ubuntu package" with "dpkg -L packagename".

Same error. See https://gist.github.com/jimparis/5919479. I made 3 changes: fixed the filename in dofile, added a \mu to the text, and added my output log.
