Do you need fancy nesting of the continuation frames that would require you to have several counters for this? I'm seeing if we can just expose beamer's "continuation" mechanic to handle manual breaks.

To a zeroth approximation, I'd guess: \newcounter is global. \pause will cause the frame contents to be typeset more than once. That sounds like something that could conflict.

\c@(thing) is an internal part of the counter called (thing), namely the part that stores the value. In your case, that would mean you ahve two \newcounter{T} in your code.

If you want to apply it to specific classes of theorems, say definition, you could use something like uidDefinition\theHdefinition as your unique identifier. \theHdefinition is the expandable representation of the theorem number as used by hyperref. It's not guaranteed to be unique, but pretty much the best shot you get.

Don't forget the optional version specification in \usepackage[opts]{pkg}[yyyy/mm/dd]. (I'm not sure I'm a friend of a formulation that scans your preamble, I'd prefer something vaguely like \usepackages{[ngerman]babel,[T1]fontenc[2013/12/12],listings} in whatever varation is convenient to parse.

Unrelated to your problems: you probably want to use \centering in tables and figures instead of \being{center} and \end{center}. (Also I personally like my \label directly after the \caption, but your preferences may vary. As long as it's after the caption.)

Where do you get your \subtitle command from? Not that I think that's the problem, it's just that your example will get stuck there for me.

comment Texlive 2013, where to place custom themes?
@Danicee: locate does not immediately update when you move files. Its database is usually updated as part of a cronjob, but this is leading us too far afield. Your custom themes should not live in the texmf-dist tree, they belong in -- guessing from the paths you give -- /usr/local/texlive/texmf-local/tex/latex/beamer (texhash needed, systemwide) or ~/texmf/tex/latex/beamer (no texhash needed, your user only).
