comment Problem with conversion of gnuplot data
I understand you're using gnuplot to plot some data which later on is processed with latex to type axis labels. Same can be done with pgfplots. Instead of \begin{gnuplot}...\end{gnuplot}, you'll use \begin{tikzpicture}\begin{axis}...\end{axis}\end{tikzpicture} and inside axis environment you can still call gnuplot to draw your curves or type them with pgfplots. Search here for pgfplots questions and answers or visit: pgfplots.sourceforge.net/gallery.html and pgfplots.net/tikz/examples to decide if its of your interest or not.

comment Node placement, cycle, and scaling
I imagine you know that similar squares can be done with \node[draw, minimum size=1cm, label=90:B0, label=0:C0, label=180:A0, label=270:D0, transform shape] at (1,1) {};. transform shape is necessary to apply scale changes to nodes.

comment How to fix tikzpicture size?
I don't understand what (tmp.south west) (tmp.north east) do. I understand you create a tmp node which fits nodes a and b but I don't know how calling coordinates tmp.south west and tmp.north east updates anything. Could you explain it?

comment How to set a pausing point within an animation
Not sure but seems that last two arguments in animategraphics are first and last frame. Then I understand that you can use two animategraphics command one from {1}{100} and a second one with {101}{402}. And if you need it a \pause command in between.

comment Erratic behavior of mdframed environment right after headings
@0xC0000022L No, tcolorbox doesn't have this command, but it has an special environment called tcblisting to format color boxes for listings. It works with listings and minted. I think non breakable boxes is tcolorbox default.

Just a guess. They are probably done with some tool similar to pdfscreen authored by CV Radhakrishnan from River Valley Technologies
