I think there's no automatic way because as you already read, all control points are included into the automatically computed bounding box. May be with externalizing and cropping the results you could get better adjusted results, although I don't know if it's possible to join both tasks in an automatic way.

@UlrikeFischer I don't find it documented in TiKZ 3.0, but I keep a printed manual for v1.18 (previous to intersections library). With reference to intersections cs there's an example with \fill[red] (intersection cs: first line={(A)--(B)}, second line={(1,2)--(3,0)}) circle (2pt); but also says: "The implicit way of specifying this coordinate system is to write (intersection of <p1>--<p2> and <q1>--<q2>). Note that there are no parentheses around the pi and qi. Thus, you would write (intersection of A--B and 1,2--3,0).

No, you can not scale the plots, but you can make them all equal and scale the result with width and height \includegraphics options. Although in this case text is also scaled.

I don't understand the relation between handle many plots and tikzexternalize because I can think another option. You can group all your plots inside a document with \documentclass[tikz]{standalone}. The result will be a pdf file with as many pages as plots, and each page cropped to plot dimensions. In your main file you can include plots with command \includegraphics[page=..., other options]{your-plots-file}, or into a tcolorbox-raster with \tcbincludepdf. tex.stackexchange.com/a/214787/1952, tex.stackexchange.com/a/99272/1952
