@PrzemysławScherwentke: Tnx 4 ur effort, but The problem is a bit deeper. Chemfig draws a rectangular around each atom. When connecting atoms to each other, the package connects the middle of the rectangles. I'd like to find a way to connect the edges of the rectangles instead of connecting the middle of them.

@cgnieder Although my problem might not be solved with explicit commands of the package, but I think it's possible to use some implicit commands. Surely, there's a place in the package definition, that defines '\setatomsep' command; We have to redefine the command so that it uses the 'edges' of atoms instead of 'middle' of them.
