\Copy{lore}{\footnote{...}} is odd. And this is actually duplicating the sepfootnotes package. It's much simpler to go \sepnotecontent{lore}{...} and then \sepnote{lore}.

What I find really cumbersome is having to run pdflatex with a -shell-escape flag. Correct me if I'm wrong: not even biblatex itself would be able to list a bib directory for bibfiles if the user didn't pass -shell-escape to pdflatex ?

I don't have a particular style in mind. I'm trying to make my BibTeX database neutral among styles. I don't want it to override how styles format my bibliography unless there is a specific reason for it to do so.

This is not about the warning but what exactly a BibTeX comment is supposed to be, and more important, as stated in the OP, whether comments are discouraged in a BibTeX database, as seems to be the case with how biber reacts to it. Suppose I'd like to have an annotated BibTeX database. What would be the proper or recommended way of doing it?
