Not much of an answer, so I'll add it as comment: You could add \phantomsubcaptions and appropriate \labels you can refer to later anywhere inside the figure's code.

Really nice. The reason I need to put the scheme in a tikzpicture is because without it, the externalized graphics won't compile with "naked" chemfig code present in the main document. That was the primary issue in this question. But I can totally live with that workaround now that the alignment is flawless.

@sudosensei: here it is "process_begin: CreateProcess(NULL, cat demo.figlist, ...) failed. process_begin: CreateProcess(NULL, cat demo.figlist, ...) failed. All images exist now. Use make -B to re-generate them."

@sudosensei : thanks for the input. I can't, however, seem to get it to work that way. I use Make for Windows and when running make -f demo.makefile I get an error. Any hints?
