This answer might help you: tex.stackexchange.com/questions/155867/… . Use the subfiles package to seperately include the main thesis and your appendix. Compile the main thesis only or compile the entire file.

In the main file you write \include{ch1.tex} while you claim to use subfiles. You need to write \subfile{ch1.tex} to properly use subfiles :)

Maybe you are looking for the package subfiles? With this package you can have one main file (00.tex) with the preamble and the documentclass of your preference (beamer) and other subfiles with \documentclass[00.tex]{subfiles} so they use the same preamble and documentclass as 00.tex but can be compiled standalone. Is this what you're looking for?

@Ryan: I see your notes are about logic. You might want to consider using \implies (you'll need to include \usepackage{amsmath} in your preamble for this one) and \iff instead of the arrows for implication and equivalence. That way your LaTeX will be easier to read :)

You're right about the theorem and thmtools. \listoftheorems does however not output the expected output, but only acts as a table of contents for equations. It seems I cannot use thmtools for that, am I right?
