I'm certainly open to the idea of improving ChkTeX to handle these situations (more) correctly. I've opened bug savannah.nongnu.org/bugs/?45980 to track this issue. Unfortunately, it may be somewhat difficult to get "right". Especially without making ChkTeX too complicated.

If you call it .chktexrc (or chktexrc on Windows), you don't have to use the -l option, it will be picked up automatically.

I admit, the documentation is a bit confusing. Actually, -g1 will enable the global rc, and -g0 will disable it. But -g is a synonym for -g0. The default is to read the global rc.

comment TeX assistance in writing hidden acrostics
I did this with the first letter of each chapter of my dissertation. It was quite fun. If there had been a package to help I might have tried a longer message than just 5 letters.

I see. I was telling you how to hook into the AUCTeX machinery so that the "normal" C-c C-l would work. If you want it for any compile command, then you can ignore this answer.

Are you using Mac OS X? If so PATH, and other environment variables, don't get picked up by GUI applications like Emacs when you set them in .bashrc. There are many questions on Stack Overflow about how to work around this.
