Using pdf as an intermediate format is a disaster. Loses all semantic markup, many paragraphs, introduces new paragraphs at every page break. Just. Don't.

There are fonts which address this sort of thing --- the prototypical Beowulf: letterror.com/fontcatalog/fontfont-beowolf --- the hot metal version of Mistral had multiple forms for the more common letters, but that didn't survive into the digital age. Illustrator won't allow one to access arbitrary PostScript code and mangles any code which one persuades it to load beyond editing. Metaflop merely allows toggling some options, not full-fledged creation.

Assuming that the Windows App store has similar licensing limitations to Apple's you can't put a GPL system into it --- the iPad TeX apps have to limit themselves to a BSD-licensed sub-system such as Kergis TeX.
