There is already a rounded corner option for rectangle shape. So you don't need this. Just overwrite the corner you don't want to round.

If you /.try it only tries in the current context. Then if fails you can then push it to \pgfkeysalso and other places. /.search also basically expands the current key family to include others.

Please I'm begging you to drop that ISO standard on notation nonsense. Do whatever you please but forget about that ridiculousness. It's out of ISO jurisdiction and clearly, the authors are pretty tasteless in typography too.

@A.Ellett Didn't read it properly on the phone but align scans twiceand tikzmark requires two runs so probably they are clashing on the aux file

You can't do it. That's as plain as it gets. You have to first convert it to a plain Word document with correct heading levels then you can apply the IEEE style as a template. There is nothing you can do on LaTeX side.
