comment How do I get LaTeX / BibLaTeX custom citations to render when converting to docx with Pandoc?
As cfr says, leave out the --biblatex option. That is intended for producing latex output that will then be processed with biblatex. It is not intended for use with pandoc-citeproc.

You're unlikely to get perfect results with pandoc, unless your tex file is pretty simple. However, this might be of interest: a pandoc filter that will process the tikz diagrams in your document and turn them into embedded images which can appear in the EPUB. For background on pandoc filters, see <johnmacfarlane.net/pandoc/scripting.html>;.

You can also use --template to specify a custom template with your own preamble. See the pandoc documentation.

comment Pandoc: How can I get numbered LaTeX equations to show up in both PDF and HTML output
No, there's no way to get the number on the right. You could probably fix alignment issues with display math using CSS.

Pandoc (1.9+) will convert tex math into mathml for HTML, EPUB, and DocBook output formats if you specify --mathml on the command line.
