Before today, it had never crashed before; not with the pgfplotsmanual nor with any other large document. At first I thought it was an issue with Preview, but then it also crashed Skim. Both times I was either zooming in or moving around the document using gestures. I think I have Acrobat somewhere in this machine. I will (reluctantly) give it a try and report back. In the mean time, I just crashed Skim again (just because I could!) and have the report dump at hand. Any suggestions as to what I should do with it?

I missed the part in the manual that says that indexing starts at zero. Thanks for that! The data plots well for the MWE with only one problem left to solve: the width of the bars makes them overlap with each other. However, that's another question. I'll see what the manual has to say about that. Thanks!

I was due for an upgrade anyway and mactex was just sitting there on my desktop, waiting... Anyway, it worked! I upgraded to v3.20, and the compilation ran without errors and produced the expected shadows. Thanks! Would you write this as an answer so I can accept it?

tlmgr kindly requested that I upgrade to TeXLive 2012. I guess I should finally get around to it. I'll tell you how it goes in a few hours.

I tested this as shown, without the missing \` and align-current` does the job. I also evaluated your posted portion of your .emacs and it still works as expected. Does this happen in every file or only in this one?

It also says 'TeX has become confused. The position indicated by the error locator is probably beyond the point where the incorrect input is.` For what is worth, I've checked all my braces and they are balanced. There's no math in this document. The error goes away when I remove the minipages.

I've deleted a group-closing symbol because it seems to be spurious, as in '$x}$'. but perhaps the } is legitimate and you forgot something else, as in \hbox{$x}'. In such cases the way to recover is to insert both the forgotten and the deleted material, e.g. by typing I$}'`
