comment Write content of box to a file
You might also want to take a look at the tcolorbox package. Mostly known for its beautiful boxes, it also provides concepts for splitting questions and answers as you want, with special focus on verbatim material (see §5.4 of the documentation).

Something like find . -name "*.java" | awk '{print "\\lstinputlisting[style=java]{"$0"}";}' >javalistings.tex?

comment Beamer Bug: subsubsections are missing in ToC
@JosephWright: That's perfectly okay. A look at the bug itself would be great, of course :-)

comment Count number of references using biblatex
@user8786: Hm, I guess the issue is that changes to LaTEX counters are local only and that \printbibliography uses a group internally. You have to use TeX count registers instead, which work globally. (sorry, writing this on my mobile, so no more details now. Howevef, There are numerous examples here on Tex.se on TeX count registers vs LaTeX counters that explain the details.)

comment Count number of references using biblatex
@user8786: Just move the \newcounter{...} lines to the preamble. As usual in such situation, you need to compile twice to get correct values.

comment Writing a text as LyX user together with an LaTeX user?
Short answer: No, see Can I think of LyX as a LaTeX IDE, which comes close to an exact duplicate.

comment A variant of \includeonly
@MarianoSuárez-Alvarez: I see. For this I probably would try to generate the complete PDF file and then use something like pdftk to split it into the parts that reflect the \include borders.

comment A variant of \includeonly
@MarianoSuárez-Alvarez: Now I am a bit confused about your actual goal. Is it to speed up or is it not to speed up? If it is, do you really think that "keep processing, but not outputting material" would significantly speed up?

comment Adding color to a table column as a beamer overlay
Welcome to TeX.sx!. While linking to other resources is, of course, perfectly okay, we prefer answers to be self-contained. (Links can quickly go away, you know). Hence, it would be great if you could distill the relevant parts of the thread you linked to in a a minimal working example (MWE) that illustrates the approach.

@ricky13: Is this what you have been looking for? Otherwise, could you please provide more details on what you try to achieve?

@Forgiver: In the PDF they are still there, just have been "optimized" away in the PDF->GIF conversion for the screenshot.

comment How to disable all Vim-LaTeX mappings?
I got annoyed by that as well. Too much magic. In the end, I removed vim-latex and installed latex-box+snipMate instead. I have just been using this for a few days, but so far I am more than happy.

comment Is it possible to adjust natively the size of the PDF file during compilation with pdflatex?
In theory, you could change the compression level of pdflatex with \pdfminorversion=5 \pdfcompresslevel=9 \pdfobjcompresslevel=3 (i.e. maximum compression with PDF v1.5). However, I had tried that with my answer to How to make the PDFs produced by pdflatex smaller?, see the comments: The result basically was that this does by far not reach the compression one can achieve via the gs route.

comment How to put a PDF figure on top of another one
\includegraphics[height=4cm]{chart1.pdf}\llap{\raisebox{2cm}{\includegraphics[h‌eight=2cm]{chart2.pdf}}}. You might have to play a bit with the numbers, height of chart2 + raise = height of chart1.

comment Hiding particular output files: namely, .aux and .log files
I'd never thought that this would be possible on the (La)TeX level... Having this as a "real" package (tested and working with all standard classes, up to beamer, which tends to create a ton of aux files) would be just ... great!
