Years later, same problem: arXiv is using texlive2011 while I'm relying on the incompatible biblatex from texlive2013. The good news is that flattening out the biblatex directory works, but then the texlive2013 version of bibtex/biber must be run to not confuse biblatex, while the texlive2011 version of latex must be run to not confuse arXiv. I made a small script that can do this, assuming texlive2011 and texlive2013 are both installed.
