@Mene This question was for biblatex/biber, where my answer applies, AFAIK. You are using bibtex which is a completely separate system for dealing with bibliographies.

Not the same issue. In your case \begin{groupplot} is missing, and \end{groupplot} is present, but in the wrong place.

The file generated by matplotlib2tikz lacks a groupplot environment, which should be within the tikzpicture environment, encompassing all the \nextgroupplot statements. There is an \end{groupplot}, but in the wrong place. There are probably someone who can figure out how to get your example running (my initial attempt failed), in the mean time you should file a bug report to matplotlib2tikz, this is obviously the wrong behaviour.
