comment Typesetting: Footnotes in math mode - confusable with exponents?
Assuming the dagger isn't used for some kind of notation, of course.

comment \hat and \bar compatibility issue EDIT: It's a bug, workaround provided
I can't really provide any technical insights on this one, but I will observe that replacing \hat with \widehat seems to work, if that's an acceptable solution.

Actually, my comment above is incorrect. See tex.stackexchange.com/questions/58087/….

comment Koma Script and real 13pt
I think this is only related to the optical size of the font, not the actual size. Since Computer Modern only has fonts for the 12pt optical size, not 13pt, it will fall back to the closest optical size available (but the text should still be 13pt).

comment Hooking in before \documentclass
But that won't solve the problem, as you'd still have to read the external file before \documentclass. There's no avoiding code before \documentclass, so you might as well just put the "hook" code there.

comment Hooking in before \documentclass
Making the definitions after \documentclass is pointless; once TeX has read something it can't go back. This is why there are e.g. .aux and .toc files.

comment Fonts for PolyTonic Greek
I don't know, but maybe PT Serif has those glyphs. Gentium Pro should have them for sure, it covers all of Unicode AFAIK. Just don't mix it with another serif font.

comment External (HTML) link to a specific page of a pdf file
Doesn't work: OS X, Safari 6.0.5, built-in viewer (I'm guessing Preview.app-ish)

@WillRobertson: If you make that an answer, I'll award the bounty.

comment Bold type and font specification with fontspec
fontspec might be selecting optical sizes automatically in the second case. What happens if you add the option OpticalSize=0 to the system font?

comment Is there any other margin I must set to reduce margin to zero?
@roncsak: Don't forget to set a non-zero \parskip (or load the package parskip) if you set \parindent to 0.

comment Is there a way to use different local font files for different font size in fontspec?
In my case (and in @Evpoks, as evidenced by the comment), I have to include the fonts in the distributed content in case the end-user doesn't have them. This means I have to reference them by filename, so this is not an option.

I don't think this answers the question at all.
