comment Use of \GetIdInfoAuxI doesn't match its definition and other errors
@DavidCarlisle: Good idea :). Turns out \AtEndPreamble works better than \AfterEndPreamble.

Perhaps using \AfterEndPreamble from the etoolbox package instead of \AtBeginDocument is a cleaner solution?

comment Remove section numbering but retain the short-title optional argument
\section* doesn't add a TOC entry an thus the second argument is pointless (and unsupported). If you want all sections to be unnumbered, set secnumdepth instead.

For the difference between \empty and \@empty, see What is the difference between \empty and \@empty?.

You could use minted, potentially with a custom style for Pygments?

comment How to stop pdflatex from mixing up already compiled tikz pdfs
AFAIK, tikzexternalize names the resulting PDF files by order of occurrence in the document. Moving figures around in the code (or removing some, as you effectively do) will cause TikZ to think that the figure is already compiled, and load the (incorrect) figure. Perhaps this is the problem?

comment Vector Notation in optimization problems
This is highly subjective but I usually 1) use \vec (so it's easier to change the appearance of vectors should it be necessary) and 2) load isomath and \let\vec\vectorsym, because it usually works out (and arrows are ugly).

We'd like to keep answers separate from questions, so you should write a separate answer (or accept an existing answer) instead of editing your question. Self-answers are perfectly admissible, and a well-written answer may earn you additional reputation.

comment How do I move the package implementation to the back of the documentation?
As I explained in my answer, with modification of the method used in skdoc you can get what you want. Unless I've misunderstood.

comment math shorthand macro: avoid extra space from empty superscript
Exactly. Since the original intention is an optional argument, the {o} variant is much better.

(Although \zo{} will still yield the errant spacing, simply \zo works and will be correctly spaced)
