I'm afraid I don't use TexmakerX so don't know what "Quick build" does, but from the command line the workflow would be latex to generate an aux file, then bibtex to generate the bbl, and then latex again (possibly twice to be safe in case adding the reference text changed page numbers etc.). Does this work? If not perhaps you could edit your question to show at which stage this process fails.

Apologies if this is obvious, but are you actually running BibTeX between LaTeX runs? It looks like your new references are not making it into the .bbl file, which is BibTeX's job.

center seems to work for me provided the timeline fits on the page. But I'm afraid automatically breaking a plot doesn't appear to be trivial. (You might like to pose this as a separate question, since it's quite a different issue: I will have a go if I get a chance, and no doubt so will others!) However, you can squeeze quite a lot more on one page by setting title label anchor={rotate=90} and decreasing x: e.g., I can fit five weeks happily on an A4 page this way using x=4mm and \scriptsize font.

Fortunately not every environment needs to be dealt with individually. If the environment number is incremented with \refstepcounter then cleveref should work automagically. If not, you can insert the patch of \refstepcounter into whatever command is used instead by hand - see my other answer.
