Thanks a lot! I noticed that \autoref{test} in your example created the text "Rule 1" instead of "Equation 1". This goes away if I change the equation environment to align.

This bug seems to be fixed upstream: Debian's version does exhibit the bug and has "pick from upstream luatex-svn: fix rendering of radicals with old fonts (Closes: #680015)" in its changelog.

comment smashoperator produces black line with Linux Libertine O
\radical combines a delimiter (first argument) with a horizontal line to create a square-root-like symbol. Apparently, giving 0 (=no delimiter) as argument usually disables also the horizontal line, except with the Libertine font. I reported this behavior to the mathtools author as well as in the Libertine bug tracker
