@Gilson That is far from a MWE. Look at all the packages in there. You want to use as few packages as possible to reproduce the problem, ideally just the one. Cut them out a few at a time and see if the problem goes away.

@doncherry I used to be a big fan of PDFCreator, but the last few times I've tried to download it, it has gotten dinged as having adware in it.

I use notepad++ for my bib files, as it is more bare bones and easier to get what I want done. Also if I don't use emacs a lot it is hard to flip into its shortcuts from windows programs, though I admit it is better for what I want to do.

Might it not be easier to figure out the format that ChemDraw outputs to when you select Postscript or SVG and then reparse that, rather then the binary file?

@texenthusiast I already had the way of setting it up with internal coordinates written (From before the chemistry saint Joseph Wright taught me how to make the data external), and I figured it wouldn't change anything with the answer just to use that. I'll keep it in mind for future though.

@texenthusiast I normally keep it as a external file, then import the data, however, I wanted a single file for the MWE to keep things easy to compile.

comment Defining custom commands is bad style?
That last one looks like stuff our group uses a lot, when we have a longggg formula we just make a newcommand of it so we don't have to use \ce{blahblahbalchblah} every time. Is that bad style?
