Welcome to TeX.SX! Please make your code compilable (if possible), or at least complete it with \documentclass{...}, the required \usepackage's, \begin{document}, and \end{document}. That may seem tedious to you, but think of the extra work it represents for TeX.SX users willing to give you a hand. Help them help you: remove that one hurdle between you and a solution to your problem. It might for example be that your images are too big to be left in the column and float to the next one.

I personally would not produce plots in different range of sizes. You will have to produce a camera-ready version of your manuscript anyways, once the text is finished. And how many times do you submit the same final mansucript to different journals?

Are you sure it's not only a display problem? Sometimes very fine lines are not displayed at small magnifications. Did you try to zoom in to the generated page? EDIT: Sorry, it's about the labels, not ticks...
