@LeoLiu, thanks for your help. I configured fonts for XeTex, but unfortunately, it didn't solve the problem. My source document and pdf are synchronized with a big offset.

@LeoLiu It's strange. You said that Linux Libertine is part of TexLive installation, but when I try to use Linux Libertine O it throws "The font "Linux Libertine O" cannot be found.". I installed Linux Libertine from their site and it is accessible as Linux Libertine (without O at the end). So probably something wrong with my fonts or something like that? I am just a noob in the TeX world...

Now it is more clear to me. So I can't run xetex if my source document contains latex commands, I need to run xelatex instead, correct?

comment latex/xelatex works from command line, but not from Kile
@MarcoDaniel I didn't set any env variables in Kile, but your comment helped me to solve the problem. The problem was I put updates to PATH, MANPATH and INFOPATH variables into the ~/.bashrc file, but they should be put into a separate script in /etc/profile.d/ directory, because .bashrc is only executed by interactive shells.
