Yepp, but one must take care that epstopdf is loaded after graphics/graphicx. In TeX Live this is not needed. See also my comment to Schweinebacke’s answer.

You do not need the \ifthenelse{\boolean{@twoside}} stuff, you can use adjustwidth* environment also in oneside mode (there exist only right pages then). Note, that there is also a KOMA-Script own environment addmargin⟨*⟩ with the same functionality. Read sidenotes and changepage documentation for package option strict. You could also take a look on the KOMA-Script package scrlayer-notecolumn.

In addition to Werner: You have different TeX editors, but how is it with the TeX distribution? Do you use exactly the same? I refer here implicitely to comment of fpast above.

Welcome to TeX.SX! Please help us to help you and add a minimal working example (MWE) that illustrates your problem. It will be much easier for us to reproduce your situation and find out what the issue is when we see compilable code, starting with \documentclass{...} and ending with \end{document}.

Why do you have them all always open? They are meant to be opened temporarily. Let the toolbar for mathematical symbols always activated, that’s enough. (That’s why you have the sequence of yellow marked symbols now: These are the switches of the mathematical toolbar. Note also that some symbols are doubled.) To your question: I cannot tell you what is happening, because I do not observe this here: The order is preserved after closing and re-opening.

@dgs: I just was going to comment that there is no other problem than that like stated you should run the compiling a second time. You must, of course have executed biber after first compiling run.

@dgs: I must second moewe: Your code is far from being a minimal working example (MWE), in fact I see some issues at least with url and hyperref, but nonetheless I also do not have any problem with compiling your code (note, that I have 32bit MiKTeX on a 64bit Windows 7).
