@DavidCarlisle and egreg, so as per your previous comments, there must be some baselineskip glue and some parskip glue that account. It makes much more sense now.

@egreg, I agree with you, but I don't know how to argue with someone who just said he printed the two MWE's and "measured both with a rule" and said he obtained the following (in Latex): baseline to baseline: 2.43cm; "white space between lines" (sic): 2,18cm; "\hskip between two points" (sic): 2,13cm. All this with the goal to convince that "what Latex understands by 1cm is different from what TeX understands by 1cm", which of course sounded preposterous, but I couldn't prove him wrong.

you're right -- I didn't know I was supposed to let a blank space before \vspace. However, would that result be the same if, in Latex, you used \vskip instead of \vspace?

@DavidCarlisle, I tested a blank line before \vspace and it measured OK with a rule. However, as in the edited question, if I measure the difference between the examples, in the "LaTeX" one there is a space of 2 cm between baseline and topline, and in the TeX MWE, the 2 cm space is between baselines.

comment Arabtex transliteration encoding mistake
I don't know if it's a matter with the font, but when I compile with the default font for arabxetex (Scheherazade) or other fonts, I get kasra below the shadda. Aesthetically, I think it's more pleasant (it fills the spaces between the shadda and the letter).

It was just someone who happens to teach logic who asked for help to typeset this as a presenation to his students. I had no idea it was wrong. Do the connectives have to be as in the example, or can they appear as in your answer above?

There is no need to change tufte-book.cls unless you want all of your documents using that class to look that way. You can change that in your own document, instead.
