I used the stargazer package in R to export a regression table for LaTeX. I tried to edit the code to show grouping for male and female subsets, but the \cline commands are misaligned by about 15 pixels and I cannot figure out why.

The problem is with this section:

The reason for the misalignment is the & between \cline{2-4} & \cline{4-6}.

Moreover, don't put \\ after a \hline, and you don't need an empty row to create a gap between the lines.

However, the look of your table could be improved using booktabs package and its rules.

You have a lot of empty space, I used makecell to put the headers into more lines and earn room.

You'll find other suggestions in the code comments.

an alternative with use of the siunitx and threeparttablex packages, for table environment is used tabular* which enables to use @{\extracolsep{\fill}} for automatic determination of the \tabcolsep and enables to use normal font size (mostly off-topic, but can help prettify table):
