I am compiling my thesis with latex and using the PhDthesis class from http://www-h.eng.cam.ac.uk/help/tpl/textprocessing/ThesisStyle/.

I have a few objects included using input. My problem is that the chapters have a different spacing. More specifically, the introduction has a reduced spacing whereas the ones after the introduction have a much bigger one. I would like to fix it and have the same spacing in each chapter of the document.

This is impossible to diagnose without your \input files. In the beginning of your document you have \renewcommand\baselinestretch{1.2}\baselineskip=18pt plus1pt which is not really a good way to do things. But you are also loading the setspace package, and its likely that one of your included chapters uses one of the setspace commands (\onehalfspacing or \doublespacing). It's better to use setspace only. See baselinestretch vs. setspace. – Alan Munn Jun 8 '18 at 16:03
