I am currently writing an article for a journal. I have a References.bib file with about a 650 entries of which, I have only cited around 85. Is there a way to ask Latex to produce a separate .bib file using only the references it has used? I do not want to send the complete References.bib file with irrelevant articles.

I use pdfLaTeX with TeXMaker as my frontend.

Have a look at tex.stackexchange.com/q/41821/35864. It describes several ways for BibTeX and biblatex. If you are indeed using biblatex as the tag suggests, you may want to look into the Biber answer first, if you are using classical BibTeX bibexport is probably the first thing you want to try.
