Close texworks. Compile your document in some other editor or on the command line so that miktex can do whatever maintenance tasks it wants to do. There is a bug report that texworks currently interferes with miktex: http://sourceforge.net/p/miktex/bugs/2394/. This bug shouldn't affect normal compilation later on.

MiKTeX installs the TeXworks editor as standard. This has the ability to add/remove comments from multiple line (placing % at the start) using the shortcuts Ctrl+Shift+] (insert comment)/Ctrl+Shift+[ (remove comment). From my comment to a proper answer. :) The root of all evil relies on a hook named logParser.js inside <USERHOME>/.TeXworks/scripts/Hooks.
